Is there a way to superimpose timecode on top of a video file. As in the timecode from the timeline, not the timecode from the video clips themselves.

If you have a DV Storm or a Rex, yes. (Select 'Show Timecode In Video' from the View menu).

After Effects will do this too. Effect: Video - Timecode

FCP will do it but you have to create a single sequence from your program otherwise it reads the clip TC apply the Time Code filter, render. CineStream will do it, simply apply the Time Code burn filter and render.
